Stain Clones can be collected by using Minesta Training Book Chapter. Depending on the Book Chapter you can obtain between 1 and 3 Stain Clones per Book. As soon as you hit the Questtarget you can get your reward in Port Lux by talking to Instructor Harper. Stain Clones can be exchanged in Green Despair at Event Girl Yul. Depending on the amount of Stain Clones you can get rewards like all Empowered Runes, War Reward Cubes, Ancient Ability Scrolls, Chaos Box - Arena or Potion of Honour.
